Ah, it's the huge size of your calibration images. AIJ opens all calibration images at once into memory to minimize master calibration file calculation times. The science images are only opened one at a time while processing.
I assume these images are from one of the new'ish breed of large pixel array CMOS cameras. This wasn't previously a problem since most CCD's topped out at 4kx4k, which gives a 32MB 16 bit image.
If you do not have any other programs running, I would expect AIJ to be able to open about 90 of your darks and flats, so I'm not sure why your have a problem with 27 flats and 21 darks. Do you have any other programs running that might keep AIJ from having access to all of the 12GB that you allocated?
Also, we need to check to make sure that your memory allocation is getting registered correctly. When you open AIJ, please click on the bottom of the AIJ toolbar. After the click, it will show information that is useful to us. Can you copy it into your reply? One if the items (the last value before the precent value) is the amount of memory that is indeed allocated to AIJ (assuming no other program is blocking its use).
