Hi Kylie,

I am unable to see your aperture size of 5 pixels relative to the size of the PSF in your images, but 5 pixels generally seems small. Have you tried a larger aperture size? If it fails to centroid on a star, maybe the sequence is hanging.

Do you for sure have write access to the external drive folder that contains your images? You will of course need write access if you are using a virtual stack so that the aligned stack can be rwritten to a sub-folder.

I have heard in some odd cases that file reading and writing from external USB hard drives has caused problems, although I have not been able to reproduce the problem. If neither of the above solves the problem, try copying your original images to your main hard drive and see if the problem is resolved.

Is your java installation 32-bit or 64-bit? You can click on the lower portion of the AIJ Toolbar and then copy a screen grab of the tool bar and include in your response. That will give the info we need.

It's a long shot, but try updating to the latest daily build following this post:
